So yes, I watched all of lost in about a week, about two weeks ago, and I have to say, it's been an absolute thrill to watch it for the very first time. :')
I was planning to put all of my reasoning for choosing this song for these two in here, explaining why I think the ocean and stone metaphor and the song in general is absolutely perfect, but I got way too excited and couldn't stop typing pages full of gibberish, and really, nobody wants to read that. So make of it as you will, I hope I got my point across, and I hope you'll enjoy! ^-^
Voice-over at the beginning and a couple of clips are from a deleted scene of season 3 (which is why the quality is awful).
[EDIT] Okay I decided to put the most important part here anyway, if only for my own amusement.
"Maybe you were the ocean when I was just a stone."
This line rings perfect to them for me in many ways. Ben took Alex for granted in a way, she was always there supporting his humanity (the ocean is life, it's moving, it's everywhere but it can't conquer an entire island, it comes and goes in its impact). But Ben was just too stubborn, unable to see any route deferring from what he was told to do, being a part of something that's much greater than him (which he realizes he has just a very little part in: just a stepping stone). Alex keeps flowing trying to move/change him or the things he does, telling him how immoral he is, asking why he can't just let other people be, but she doesn't see any change.
I also think you interpreted the lyric in a cause-effect way: when you throw a stone in the water, the water will ripple, but the stone won't be affected. She keeps being put in the middle of Ben's problems, she's the one getting hurt by his actions, his enemies and his mistakes, because she's his weakness. Her being his weakness has also saved her a couple of times in a way, so when Whitmore's people attack, she tries to use it to her advantage, which was the fatal mistake. The one time she counted on Ben to help her, and he failed. He tried desperately, but his power was too important to him. So when he interpreted from Jacob's reaction "What about you?" that it didn't really matter anyway, he didn't matter, he sank. Ultimately, Alex was the thing capable of changing him, and Ben was just a pawn. (Thank you to Anthony helping and listening to me work this out for myself xD)
"And no man is an island, oh this I know"
In this case I interpreted an island as something that doesn't need any connections to other life, something that's completely self-sufficient. Everyone has its weakness, a connection that's important to them, something to lose. In Ben's case, it was Alex.
I really wanted to add the Sideways timeline, because how absolutely perfect was that? Ben chooses Alex's future above his need for power and control. Alex has a special connection to him, and he doesn't know why, but he feels it too.
